Hugin detects correctly which the median exposure is by looking at the
images. So for this purpose it doesn't matter which sequence the
images are inside the stacks. But if you use align_image_stack, it
assumes that the median exposure is in the middle (I tried with 3-shot
brackets), and if it isn't it wil not deliver it's optimal result:

I tired with the stacks straight as my Canon camera produces them, so
image 0, 1, 2 having exposures +0, -2 and +2 EV. align_image_stack
produced CPs between image 0 and 1, and 1 and 2. This isn't optimal,
because now it has matched the median shot with the darkest, and the
darkest with the brightest. When I put the median shot one down (so,
swapped image 0 and 1), align_image_stack did the same, but now this
was the right thing: darkest and median, and median and brightest.

So my advice is: put the median exposure in the middle. Or use cpfind
as interstack CPG, in which case you'll get matches between all
images, and I feel this won't do no harm - but align_image_stack is
indeed very good at what it does.

You have to set the stacks in the image tab for the 'panorama with
stacks' type of CPG mode to work.

This is silly, because it requires you to set all the stacks manually.
I wrote a plugin for the purpose which, if you have a plugin-enabled
hugin, you're welcome to use:

http://bazaar.launchpad.net/~kfj/+junk/script/view/head:/main/make_stacks.py

I didn't put this plugin into public circulation, because I had
technical questions regarding the internal stacking mechanism which
noone cared to answer when I asked for help, and because the issue of
passing arguments to plugins (like, how many stimages per stack, which
would make sense for this one) is still not resoved, so the current
implementation just makes stacks of three images, but with a text
editor you can change the number to whatever you like in a few
seconds. Be warned - it may not always work as expected.

But the stacks you set won't necessarily be the stacks the exposure
fusion will choose to fuse - it ignores the stacks you set and does
what it thinks is right (which usually is the same thing, but
sometimes fails:)
