I figured it out myself, and just minutes after my elaborate lamentation: if I set an ROI, the uncropped output is of course precisely the content of the ROI, without any transparent margin around it to the edges of the canvas. What got me down the wrong path is that the 'uncropped' output still writes the TIFF XPosition and YPosition tags which would really only belong into cropped output. So in fact hugin's behaviour is right, and it does honour the flag in the nona parameter checkbox, but I wonder if it's correct to write these TIFF tags when the output type 'uncropped images' is chosen.
