I restitched it a few times and got the same picture as what I posted.

Thanks for your input and directing me in the correct direction. I did a 
little more experamenting and I think I have figured out that it only 
happens when using an include mask. I have been thinking about it and I am 
pretty sure it has never happened when I have just been using exclude 
masks. If I remove either one of the include masks in the test project the 
bug goes away. Replace the missing one with an exclude mask in the correct 
place and there is no bug.

I have reported the bug and all that I know about it. I hope it helps 
figure out the bug :)
