Olaf is right, but when you're new it's not that clear.  It seems if you simply copy the track, you get the same phrase twice.  To see this look at the list of phrases being used by each track by pressing the pattern button a second time.  Say you have U001 in track one and you want to make a copy of it to play around with its effects, etc.  Move the cursor to track 2 and then use the dials to select U002 as it's phrase.  Now, copy track 1 (or A) to 2 (or B) then go back to the second pattern mode to be certain you have two different phrase names, as long as you do, the settings for one will not effect the other.
 
I hope that is helpful.  That's what I do, and like you, I didn't understand why all my copies would change the originals when modifying them.
