This isn't a bug in the filters since the filters only apply to data
to/from the sequencer section (i.e. with program change unchecked any
recorded program changes in your pattern will be filtered). (And yes,
this way of implementing the filters sucks.)
The workaround is to set the voice on each track to something other than
"phrase". Go into the voice menu and change the voice category to
something else. I think there's also an option in the utility menus that
you want to use.
