yes, on current svn version and 0.9.4 you have to switch to jack driver in 
audio driver tab. if auto is selected the jackdriver will used but the jack 
specific buttons and checkboxes are without functions.

the jack transport buttons are hidden if driver combobox is not jack and the 
pref. dialog checkboxes are disabled.
