Yes but if you close one window, all open PDFs disappear, do they not?
Click the restore button on any open PDF and you will see that they are
actually opening under one instance of Reader. Also, hold down alt-tab
and you'll see all your open PDF windows plus one more for the Reader
application.

No, just like Word with multiple documents, you will see two "X"'s in the
upper right hand corner. Simply close on the lower "X" to close that
document only.
