I'm not positive this is your problem since you don't have automove
filesystems, but don't run BPXSTOP in a shared HFS environment.
A command became available at a certain PTF level of OS/390 2.10 (I think
it went back OS/390 2.7) to use instead: F BPXOINIT,SHUTDOWN=FILESYS.
It will sync data to disk and move automove file systems.
Review the z/OS 1.4 UNIX planning manual under "shared HFS" and also
for the procedures for shutting down OMVS prior to IPL (although
you can't use F OMVS,SHUTDOWN on OS/390 2.10).
