Dana, I think you've got the information you need already provided by Linda and Walter (use Software Upgrade, and use the merge function to bring forward your z/OS R11 configuration to your z/OS R13 system, skipping jobs may be dangerous unless you've investigated thoroughly what you are skipping and know that you are ok with it). That should give you exactly what you want!
Concerning the CustomPac offerings: be aware that after July 6, 2012, many CustomPac offerings will not be available outside of Europe (SystemPac, ProductPac, and RefreshPac). SystemPac does (or did, if you are outside of Europe) have a full volume replacement offering where you could restore an entire volume in one swoop and get a running system configured as you want it.
