What do you mean with 'new CF datasets'? New, empty Couple Datasets? That could explain why information is lost. CDSs can be migrated, while retaining the contents.
A Sysplex wide IPL should not loose data, it can be beneficial to solve some problems, that cannot be solved with individual IPLs of the Sysplex LPARs.
