If the popup notifications are able to be moved once they pop up, you could probably use something like AutoHotKey (which is much more versatile than its name suggests) to sit waiting for such a popup to happen, and when it does, move it to somewhere more central, or maybe to make them appear in the middle of your currently-focussed window.
