If you want your command to also work from their panel, I think the only solution would be that they change their panel so that its options are selected not from the primary command field but from another field in the panel.
How many users are affected and what is their skill / resistance to change the way they work? If it causes too much trouble, they should move it to a separate applid. But that might break some things, too (e.g. the profile variable pool is different so they might loose their settings), that should be kept in mind.
