Assuming IBM support will not be limited *and prices* will be as for new machines I would still use z990. (Actually I'm using it for zLinux). Of course there are technical differences: more MIPS (for full configuration), more memory, some new I/O cards, lack of ESCON in BC12, some differences in sysplex cards, some differences in STP/ETR configuration, zEDC (compression cards), FlashExpress (paging to SSD on card), zAWARE (paid option for system monitoring), etc. The question is which of the features are interesting for you.
