I haven't proven it yet but I believe the poster (was it Radoslaw?) that mentioned checking all addressing for conflicts hit the issue.
I took the defaults for the IPV6 addresses - how long have I been doing this? - and it might be a bad idea. Both LAN interfaces assume the hardware address when you do that. I highly suspect that when the primary and secondary SEs switch roles and the SEs for some reason use the IPV6 addresses instead of the IPV4 addresses that you specified you wind up with some conflict that screws up the connections (like your NTP) if you specified IPV4 addressing destinations. I plan on switching back and seeing if that fixes things, then I'm going to change one digit on one IPV6 address and switch again to see what transpires. It'll be a bit, though, process and lead times intrude.
