I seem to recall having a similar problem at one time. I learned from the vendor that the batch terminal interface closes and reopens SYSPRINT. This is a non-issue with SYSOUT datasets, but if the SYSPRINT is going to a data set, only the display of the commands get captured. Solution: Instead of DISP=(NEW,CATLG,DELETE) use DISP=(MOD,CATLG,DELETE).
