I have the same set up. Check the space between the shaft and the packing nut. 
It should be equal on all sided when you rotate it by hand. Sense you checked 
everything else that would be my next move. Also make sure that your packing is 
not packed too much or non existent.

In addition, I would recommend that you don't leave your transmit ion in 
neutral while sailing. Drop it in reverse. Just make sure to remind yourself 
before you start up again. I usually put a glove over the top to remind me. If 
you choose not to drop it in reverse, you are most likely not going to do 
damage, however, over the long haul you might. Plus who wants to hear that 
spinning as well as feel that vibration.

Also if you mark your shaft, you can go below and line your prop up for less 
drag.

I have a M-18 Universal diesel and standard 2 bladed prop. Every year I have 
been getting a little more vibration and I am trying to track down the source. 
I had the usual things check such as cutlass bearing, prop balance, and engine 
mounts. I have heard that I should also check the prop shaft alignment. When I 
am sailing and have it in neutral the prop spins freely. Could it be out of 
alignment and prop shaft still spin easily?
