It is recommended and generally accepted that you will not be running your inetpub on your system drive. None of the MS tools will choke on that configuration and i doubt any tools would. Even having your system on a non-C: drive rarely causes problems anymore.

Baseline Security Analyser, IIS Lockdown tool, etc.) I was just thinking that maybe these tools always assume that IIS is running on the system drive and if it is not there, the tools complain.
