For the appearance issue, install the 'gtk-integration' package. That
should make your GTK apps look better and well integrated.

Since you used the same home directory, there must be old
configuration files there from the previous install. That's why you
have past settings in apps.

About the /dev/loop partitions:

You must be using some of the bundle apps. The bundles are packaged as
squashfs file systems and are mounted when the app is run. That is the
reason you're seeing them. You will not see them on a freshly booted
system if no bundle has been launched.
