If your ubuntu system is on LVM then lvm snapshot is the the best option otherwise, one other option is that take full backup of partition using dd command by unmounting that partition and take the backup of that partition to different partition or if this did not work for root / , then run the live ubuntu cd and do it again with help of dd command.
