In the windows version you cannot use the readline library to start with. It is much more difficult to handle memory intensive computations in windows. For example I have written code using about 6 instances of "tapply" on a database of 360000 x 6 which crashed windows consistently, while it managed it in linux on the latest R (at the univ). See the documentation and ...the huge mailing list. But I have never really tried R on windows.... The differences are of course mainly at the system level. The linux version and the windows version do not run the same way... that was my point.
