Is there some reason why the prebuilt fuse-module-....deb
doesn't work for you?

If you have compiled your own kernel using make-kpkg then you 
might want to try using module-assistant to build fuse-source.

There are a number of changes/patches that distributions make to
kernels so when you want additional modules you have three options
(which are mutually exclusive):

 a. Use the distros kernels and the distros modules.

 b. Use your own kernels but packaged with the distro tools
    and also modules packaged with the distro tools.

 c. Use your own kernel and your own modules.

If you choose method (a) you are likely to get maximum help from the
distros help fora.

If you use (b) developers will help you but you cannot easily swap
your experience with other users.

If you use (c) you need to approach the upstream developers (lkml and
fuse-devel) directly.
