The app shouldn't be started by the user in that case.

Create a separate script for the app in /etc/init.d and enable it in
runlevel 5.

Alternatively, hack /etc/X11/xdm/Xsession and add your application
somewhere appropriate in it.  Other display managers have similar
setups in /etc/X11.
