How about using Theora[1], which ships with almost every free GNU/Linux
distro and is also free (as in free speech, and as in free beer, and
also free from patent issues). It also offers good compression, and user
doesn't have to download any separate codecs :) .

There's also a free codec named Dirac[2] by BBC, which is released by
BBC for royalty free use. But I've not tried encoding into Dirac yet.
