Sometimes ago I faced the same problem using the
option "eliminate redundance nodes".
I usually play around to avoid this problem using the "tunnel segments"
operation.

In the Tunnel segments dialog box, use the following:
Input map:  your map
Tunnel width  = 0
Remove superflous nodes   YES
Output segment map: new map.
