I once had the same problem. I had two folders with the same name(pictures
or whatever it was called), and by accident replaced the one of them with
the other. 

Pretty stupid. Someone said that experience is a good teacher. I do prefer
to learn from other peoples experiences rather than my own, I must confess
;-)

I don't know if this could be reason for his folder to disappear, but
replacing a folder  with another one will make the one of them disappear.
