Did you try installing OS X (minimum configuration) onto the external drive then boot from it to run the updater.
No, because it can't be seen from the iMac. MacAlly's instruction say to have the external case off and disconnected before launching the FireWire Updater application. Only after that is up and running do you connect and power up the Firewire drive.
