No they're separate OS'es that will happily reside on the same system.  
The order of installation doesn't matter EXCEPT if you install OS X  
first AND reformat the drive you have to make sure you check the  
'Install OS 9 drivers' box.

Since OS 9 installed and runs without problems, you're good.
