Ok. So you have or have not applied updates? 90%  of the time OS X has issues 
saving passwords it's because of corrupted keychains. Run Keychain access and 
repair the login keychain. Worst case, delete the login keychain and let OS X 
create a new one the next time you have a password to save (be sure to note all 
your saved passwords, if necessary.

Won't save settings as in it's not saving it's prefs? Or it's not saving work 
files or config files?

When in a hole, stop digging.

The VERY first thing to do in a case like this is boot in safe mode and see if 
the problem persists. (hold the shift key down when booting) A lot of the time 
this will fix problems because this also rebuilds a number of caches that OSX 
uses.

If this doesn't work, log in as a different user and see if the problem 
persists. If you don't have another user account on this system, go create one, 
and use it only for testing purposes.

If the problem persists when run as the other user, then it's a system or 
software issue, if it doesn't, it's something in your user prefs.

If it's a system or software problem, try re-installing the Logic software or 
re-applying the 10.6.8 Combo update.

If the problem only occurs with your user account, get rid of all traces of the 
program in your user library directory. (the one in your Home directory); 
typically this is in the Preferences folder and sometimes the Application 
Support folder.
