Thanks :) For the moment, your best bet to do that is Fiji with the --headless option: http://fiji.sc/Headless ImageJ2 does not yet support the ImageJ1 macro language (that is, the support is only partial and limited and likely broken; we had a very good plan to support macros better but that plan had to be adjusted because of upstream changes).
