What I usually recommend is to use POP on the desktop/laptop with a leave on server and delete after 3 to 5 days. I set the smart phone with IMAP. This way, the users can get their email everywhere without building huge mailboxes on the server. Keeping 3 to 5 days is usually enough as the phone is there to get mail when you don't have access to a computer (over nights and weekends). It is not (imo) there to manage all the mail.
If there's messages that needs to be kept on the phone, you just have to move them to a subfolder (and subscribe the IMAP client to it) and it won't be deleted as the POP only reads/delete from the main Inbox. This is what I do with my iphone and it works great.
