I had the same problem when I changed my spool directory.
An hour or so on the phone with ipswitch tech support got it fixed but I
don't think either of us knew why!
I believe that just deleting the old spool directory kept it from writing
there for a while and kept my logs a little straighter.
And you're right it seemed to alternate between the two locations but favor
the one set in the registry.
