I had a similar problem years ago - it turned out to be my pop settings. My mail server was on our internal network but I was still using mail.mydomain.com as my setting - that was creating a "loopback" and corrupting my emails SOMETIMES. Once I changed the setting to use the machine's internal IP address, the problem disappeared.
