If you do have both 1.1 and 2.0 on the same box, you just  have to configure IIS to use .Net 1.1 for the virtual directory.

Really?

I moved a web site to my server running 2.0 and set it's .NET setting to be 1.1

A conflict caused .NET to not run at all and there was a Application Event that noted the conflict:

"It is not possible to run two different versions of ASP.NET in the same IIS process. Please use the IIS Administration Tool to reconfigure your server to run the application in a separate process."

So at least if the "process" is a web site, it looks like you can not have two running different versions of .NET
