2006.04 has the ability to retrieve a user list from an LDAP server/domain controller.
You specify the domain in the naming context to access the list of users. Are your two ADs associated with different DNS domains? I have one IMail server hosting two domains. I separated the users into OUs. I specified the OU in the naming context for the domain in IMail.
