We have a very similar situation. Same user mix.
We did the upgrade and moved to a different box at the same time
We moved to a dual intel pentium  pro 2.8 box with 2 gig memory.
I have seen no difference in POP or IMAP performance. The Webmail side 
however is slow.
I'm not an IIS jock, so maybe we havent tweeked it, but I dread having to use 
it. I've taken
to using portableapps version of thunderbird and use IMAP rather than Web. Mac 
users will whine!
 
I had no trouble moving  from 8x to 2006. we did not do an upgrade, we did a 
clean install
on the new box and migrated the domains. Went from w2000 server to w2003 
server. There are
a couple of tech articles on how to move domains. Went very well well. Be sure 
to enable listing on all ports.
