There are only domain level rules. However upon further research we
discovered that you could see the messages in the mailbox through Web
Messaging but the POP client wasn't picking them up. However it was picking
up other messages that had been sent after the missing E-mail.

Are there any Rules on the mailboxes? That could cause a normal delivery
(which the log shows as being 100% succesful) to otherwise redirect or
delete the email.
