Are you using Outlook? I know from experience how easy it is to get duplicates on the client-side, if you fail to check the "and stop processing more rules" option as the final rule in your filter setups. Take a look at the message id in the headers, to see if they are indeed the same message from the server. Dupes are almost always a client-side phenomenon.
