We had the same issue when originally setting up Declude AV. We use NetShield and several user e-mail boxes already infected. We had to clean/delete their mail boxes depending upon virus type. We suggested folks pop-their e-mail (if they were running AV on their desktop), then we cleaned/deleted their mailboxes so we would have a fresh start. Since running Declude AV, all have been clean as a whistle in real time.
