I saw this with Mozilla (around version 1.4).  I know this sounds strange, but go to the parent folder (the folder you moved the other folders to).  Make a new folder called 'XX' (or whatever).  Now subscribe to the folders you moved.  Once that's done,. 'XX' can be deleted.

Don't ask me why, but it worked here.  I don't know if newer versions of Mozilla or Thunderbird (currently at 1.6 and 0.6, respectively) still behave this way.

I have had the same problem with Thunderbird  0.6 and that does seem to fix the problem.
