Hi, I am experiencing the same exact issues, on a 2003 server. One thing I did that lessens the problem (it still happens at least once per day) is to select the "enable keep alive" setting in the web messaging screen. Unfortunately it does not fix it, but I have had no luck with anyone in the community that has come up with a solution to fix it.
