Your rules don't stop working because they are not part of the antispam functionality.
 
Instead, the rules have to be administered within IMail Administrator.
For domains, this is on the tab "Inbound Rules" and "Outbound Rules" while your (virtual Mailserver is selected on the left.
For users, this is on the tab "Inbound Rules" while the user is selected on the left.
 
Alternatively, you can edit/remove the rules.ima files on the file level within your domain/user directories.
