When checking POP mail, all of the current messages must be sucessfully
downloaded before they are deleted. If your setting to check for new messages
is too short you'll run into this. Change it to 5, 10 or even 15 minutes and
that should take care of your problem.
(Or switch to Mozilla Thunderbird?)
