To determine whether messages have been seen before, mail clients keep track of unique dyads (UIDL + server hostname), triads (UIDL + server hostname + username), or more. The system for determining uniqueness varies by MUA. The UIDL will be recalculated if you alter the MBX files, but it looks like you did the right thing there.
