Is it in your prefs backend?
If I try
SELECT * FROM `horde_prefs` WHERE pref_name like '%cert%'
I do not get any results.
I tried 'tail -f horde.log' (logging set to INFO), but nothing is
shown when importing the certificate.

Not sure if this could really cause the problem, but do you have set a
very small $conf[prefs][maxsize] value?
