As far as I've been told, you can't without formatting and reinstalling
Windows. I had the same problem for years until I finally retired the
server.

How can you modify the domain/machine name of the mail server?

It is a WIN2003 server and I have already made the fixes required for 
WIN2000, including the Domain value.   It still reports the machine name 
in the headers instead of the domain.
