I think if it can scan even one single atom to be transported, what's the 
problem with scanning only part of the body? After all, all cells and body 
tissues consist of atoms too. The problem with closuring the 'hole' such as 
vessels and lymph and supporting tissues is quite simple, we can use the same 
principles such as electrocautering like I'm now usually do when I perform 
surgery. If we can beam out the cells outside, what's the difficulty on beaming 
it inside and attaching it like some sort of plug to stop any bleeding from the 
vessels? I still believe it's possible. About transporting a part of a vessel 
as a weapon, I think they're using shields as a barrier. Borgs use the same 
kind iof technology as transporter when they assimilate a ship. I played a 
StarTrek game once, showing the Borg ship's capability. Cool game :)

I don't thing that's possible. As far as I know transporters technology 
transfer the whole being not just part of it. Transporter wouldn't know which 
part to cut in case of surgery. Bear in mind that a baby in the womb is still 
attached by umbilical cord. The transporter can not lock only part of the 
thing. 
Otherwise transporter can be used as a weapon, i.e. Aim at enemy's vessel and 
remove only part of the structure to create a hole in it
