When you say you're connecting "through Samba", what exactly do you
mean? Do you mean you're using Samba to mount the Linux repository on
the Windows machine and then accessing it as if it were local? If so,
that's a recipe for disaster -- you should use client/server CVS
instead.

You probably have backslashes in $CVSROOT instead of forward slashes.
