When working with a project that doesn't have a Makefile setup such that `make distclean' does the trick, I usually just check out a fresh copy of the sources when I need a pristine copy. i.e. 'cd ..; rm -rf project; cvs co project'. Of course, that can be annoying given a low-bandwidth connection to your CVS server.
