If it is an ACL problem, ACL's are stored in the mailboxes file.    Take a look at the 
lines for the user's mailboxes, they should look somehing like this:

user.jdoe   1       jdoe       lrswipcda
user.jdoe.Trash     1       jdoe        lrswipcda

The first entry is the mailbox name, the second is the partition and any subsequent 
entries are user - ACL pairs
Normally cyrus sets this default acl (giving full rights to the user) automagically 
when you create the mailbox

I think it is much more likely file ownership or permissions (although you did say you 
checked permisions)
