Sorry  for troubling you all, I found the reason. 
These mailboxes were migrated from a machine with no virtual domains.
So the cyrus.* files caused reconstruct to mess up the mailboxes.db 
I rsynced the files all over again and excluded the cyrus.* files. 
Now reconstruct works fine
